Best to pack them in your main luggage bag/case. Some people have had problems at checking in. We flew Balkan and they didn't know even though one ski bag with 2 pairs weighed 26 kg. Just stuck a sticker on it warning the poor man who had to throw it in the hold! (The other bags weighed less so they added the families allowance together).
Just back from Borovets with Inghams, Ski boots went in the hold on the way out but we were allowed to carry them as hand luggage on the return journey from Sofia to Birmingham.
I'm flying from Bournemouth to Grenoble in April with Easyjet. I've checked with both Airport and Airline and have had confirmation emails from both to say that boots are fine as hand baggage (assuming they fit into the size critera).
I believe that on the return flight that Grenoble will NOT let the boots go as hand luggage, but I will have my skiing by then, so not quite such an issue if they go missing.

Balkan advise you pack them in either your case or a ski/board bag. In their pre flight book that comes with the tickets they say you have to 'pre book your ski/board carriage and boots to avoid being refused at the airport (plane being overweight etc). Did that yesterday and was charged £29 per board! for the privelidge. Don't know what boots would be on their own
